However, I wasn't able to find any issues with Mangatoto-- It appears to still be working fine from my end. Could you tell me more about the problem you're having with it?

Thanks for bringing this to my attention! They changed which API endpoint returns the list of file names for the images.

Chubits is probably right about the cause. HDoujin Downloader will download from a mirror (i.e. hitomi.la) when downloading from e-hentai/exhentai by default (this helps save on image viewing credits). Hitomi uses animated WEBP images instead of GIFs. You can disable this under Tools > Site settings...
