I just uploaded a fix, so you should now see the correct post count for Danbooru after restarting HDoujin Downloader.

If you're setting the download to "Stopped", try using "Paused" instead. As long as the download is never "Stopped", it should retain its place and be able to be resumed. I'll probably change this behavior in the next update, because I realize it's non-obvious.

Since it adds new pages to the list as it goes, it maintains a cache to keep track of where it's at, which is saved to disk when you close HDoujin Downloader. But resetting a download or setting it to "Stopped" will clear the cache.

If this explanation doesn't help and you continue to have problems, let me know.

This discrepancy is probably because some posts can't be downloaded due to requiring a "Gold" account. I'm not aware of an easy way of getting the actual final file count without going through each page and counting the images, but that would be very slow. The real number is only known once the download finishes, but I don't have any good ideas for applying it to the folder name retroactively (renaming the folder, maybe?).

If you have a "Gold" account and want login support added, I could take a look at it.

Videos should be downloaded as videos. It seems to be working on my end, but send me an example URL to check out.

Also, go to Tools > General settings > Advanced settings, and make sure "Downloads.ChangeFileExtensionToMatchContentType" is enabled, or else they might have the wrong file extension (it defaults to ".jpg", which might be why the videos appear to be images).
